Hey thanks for all the input on "Am I getting Screwed". I'm all set to pull and replace this Mother on Friday. Now I have one question do I do the TFI upgrade on my new engine right out of the gate? I'd love to be able to install the plugs with the gap set with the engine in the stand as opposed to under the hood. What happens if I do the TFI upgrade and I don't know if it's a faulty new part or something did not get hooked up properly?? Or do i just go for it?

I am grabbing the tail end of something here.
The motor is out??? Do the the TFI. You should not have any problems. It is easy. You will have to or should do a new cap rotor wires and plugs anyway. Heck do it the right way and get the tfi upgrade. Your new motor will love it. You could call that the finishing touch.

I would say go for it. I had the same concerns doing my MSD when I dropped my new motor in. I spent quite a bit of time needlessly double checking my wiring before initial start up, but it really is simple (especially if you print out the destructions in the tech section) and you will see immediate benefit.
One thing, if you have the means, borrow or buy a compression tester, it would have saved me a near panic attack when my motor wouldn't start. I simply had set my timing on the exhaust stroke (but I heard Hissing!) instead of the compression stroke. Otherwise (unless you have help) you have to lie under the Jeep with a thumb over the #1 spark hole and the other arm trying to work a socket wrench to rotate the motor. Not fun, but do-able.
