The 401 was discontiued in '78,so they were never bolted to a 727 in fsj's,HOWEVER.....IIRC they were bolted together in AMC cars.

Correct.

Stock 401/727 flexplates will be rare birds, but IIRC, there is an aftermarket one.

they are different. however, the 727 flexplate for a 401 is readily available.

4 door Cherokees were available from 78(pretty sure) -> 1983, NT 2 doors were made from 1974->1983 and WT 2 doors were made from 1976->1983 As said 401's stopped being made in 78 and the 727 replaced the Th400 in 1980 so no FSJ's got a 401 and 727 from the factory.
All AMC V8 flexplates were engine specific, so while a 360 flexplate will bolt to a 401 it will be out of balance.
If you try and use a 401 from a FSJ and bolt it to a 727 you will need a AMC car flexplate and will have to remove a bushing from the crank. There will also be minor accessory and manifold bolt size differences between a 401 and a later 79(?) + 360 that will have to be dealt with.
