Last I heard, unless your car is already a convertible, converting to a convertible is a pretty unsafe venture. Structurally your Jeep needs the cross bracing that the roof provides, convertibles are constructed differently, that's why they're so darn expensive. Personally, the thought of taking a saw to the Beast gives me the willys (no pun intended).
My disclaimer to this is that it is all discussion that I heard in high school when I had a couple of friend who wanted to take a chainsaw to the family wagon. And if someone knows how to do this, safely, you will probably find them here.

David allen racing has a sweet chero convertible with a rag top which may be more what you're looking for. www.davidallenracing.com (http://www.davidallenracing.com) i think is the link
Myself - HAD a convertible-ized chero, can find a pic on my site at bottom of page.

Dr. Gonzo is correct, with one caveat (word of the day). A unibody vehicle will crumple if convertibilized without added bracing, etc. However, our FSJs use an actual ladder frame that the body bolts to, so any flex after lopping off the top will be minor.

fishermike, that rig is sweet, think it's red now.
Instead of attempting a convertable top, how about 2 very large removeable sun roofs?
divide the whole roof in half and place the forwardmost sun roof at the windshield and the rear one close to the back window. This would keep the integrity of the roof and be somewhat weather proof and still allow the sun on the nice days. Not sure if companies make sun roofs of this size but maybe you could cut your own plexy glass and use the hindges and gasket off a sun roof. Anyway, it was just a thought I had after reading several of these convertable posts....

BignBlue,
Thank you very much, even with the caveat it's nice to hear someone say that you are right. Can you tell that I am married? http://www.ifsja.org/ubb/wink.gif
