This question isnt so much "how do I wire this thing," as it is "Am I going to burn this truck down?"
Im looking at putting new speakers in the doors and back panels (Infinity 5.25's) since... there are none right now. Then on top of that, a self-amp'd bass tube (probably 8") at the same time.
The HU will also be new- again, because there currently isnt one, and I think Im looking at entirely new wiring for the stereo system, mostly because I dont even know whats what in there right now.
With a setup like this, do I need to worry about the alternator dying, or other underhood/behind-the-dash wiring giving up the ghost?

Electricity doesn't work in inches. How much current draw/wattage do you plan on expending? Your typical stereo is not going to do much more than 10 amp spikes.

The head unit would be fine, but anything after that I run fresh power from the battery for it. Just dont trust it beyond that.

Whatever you decide on, make sure you wire it correctly, the PO of my 82 waggy made spaghetti out of my harness and I ended up replacing the whole thing. FUN....

Im not interested in running anything wild.
HU like THIS (http://cgi.ebay.com/Jeep-CJ-Stereo-Radio-1976-86-no-cutting-New-am-fm_W0QQcmdZViewItemQQhashZitem19b73d8475QQitemZ110 448444533QQptZLHQ5fDefaultDomainQ5f0#ht_500wt_1153 )
These would be the SPEAKERS (http://www.crutchfield.com/p_1085022I/Infinity-Reference-5022i.html)
And this is the TUBE (http://www.crutchfield.com/p_204BTA8100/Bazooka-BTA8100.html)
No extra amp. I just want it to sound good without running the risk of opening up a can of worms.

Just me, but I would run new fused power to the tube. I did for my little 60w booster.

Spaghetti on the dinner table? Yes.
Spaghetti in the Jeep? Only if its in a doggy bag.
Sometimes I think PO's should be rounded up and catapulted into the ocean.:)
