What is the best way to fill in the holes left by the wood trim rivot holes?

Stick a screw in that hole, and then weld it all the way round... then grind it off smooth

What kind of screw? Philips head sheetmetal or what?

I try to use a fine thread machine screw cause it makes good contact all the way round.. if you weld it in and cut it off before grinding you can even use the same screw once or twice

How about body filler? Would the welding warp the sheetmetal?

You will warp the body panels if you weld too hot. If you have a MIG welder that would be your best bet.
You can avoid using screws, if you can access the back of the rivet hole that you are trying to fill by backing the whole with a flat piece of copper. Any good welding supply store will have a tool that looks like a screw driver with a small piece of copper plate attached. You could also buy this online at www.eastwoodgarage.com (http://www.eastwoodgarage.com)
You can weld against this, and the weld will not stick to the copper, but will remain attached to the steel. You can also use a copper penny in a pinch.
